I would guess that while the thinner air has an effect on aerodynamics and cooling, it's effects shouldn't be that great on turbocharged engines.
Just opposite: thin air means less compression, less air in ICE, less power, less efficiency. This will affect more the worst engine.

It's possible, but I think it's more down to the aggressive development McLaren have been doing over the last few races in preparation for 2018. The new front wing and bargeboards have given them a sizable step forward. It bodes well for next season, as their factory to track correlation seems bang on.
If this is true, this means that the McLaren chassis has been mediocre until now, and has been masking the actual Honda power.
